If I understand you correctly you want to have two or more windows open and be able to have the 'focus' (which I understand as being the active window) in a particular window but at the same time move the cursor over to a secondary window and be able to make an action (click, select, anything but text) without making that window active or 'changing the focus'? If my understanding is correct, you can do this now without any hacks (in most OS X apps) by simply moving the mouse or pointer to the item in question (but not yet clicking) and before you perform the action hold the apple aka command key. As long as you have the command key pressed you will not make the secondary window active but will be able to perform the action (i.e. select a link, change a radio button, etc..). Certainly works with Safari, Entourage, and others I have tried so far.
