That maybe due to a bug in Skype. I've found that my headset doesn't work in Skype until I open the preferences and select the 'Audio' button, then it kicks in. I think it only happens if I plug in the headset after I start Skype though. Also you don't have to set it as the audio device in System Preferences to use it with Skype, it is possible to set Skype to use it's own Mic and Output via it's own Preferences -> Audio section.
