You're using the term "fuse" somewhat loosely here. I presume you mean MacFUSE. Because there's the FUSE API and then there are implementations of that API.
No, MacFUSE doesn't have to do anything special for union mounting. I can't say how well union mounting over your home directory will work (there could be unforeseen side effects--I haven't tried this myself), but you should be able to do it.
