Did you repair permissions on the source before starting the clone?  
If possible, did you the erase the destination (meaning ... if there  
was nothing there that you wanted to keep)? I've had CCC act very  
strangely when forgetting to do one or the other, with more problems  
with the latter. I've usually had better luck by making disk images,  
because they're guaranteed to be clean.
