Try the following:
Open the Disk Utilities app (in the Utilities folder inside of the
Applications folder) and select your drive, then run the repair
permissions portion.
If this does not work, then booting into single user mode and running
fsck might work, but normally this is ran at startup. It sounds like
you leave you computer on at night, do you tell it to go to sleep or
just set the screen saver to kick on? The second is preferable as it
lets your CRON clean up tasks run.
Worse case, you may need to use Pacifist to re-install mail off of the
install disk.
