Running from an external firewire drive should work fine. I had  
10.4.11 on an external firewire drive to get to classic... until I  
bought a big hard drive for my laptop, partitioned it into two pieces,  
and put 10.4.11 on one of the partitions. (I need classic for some  
worthwhile Hypercard stacks I still use.)

You cannot simply move the System folder, because OS X isn't so  
compartmentalized. Here's a simple way to move everything over:

. Get a copy of SuperDuper! [1]
. Use it to back up your 10.3.9 disk to the external drive before  
installing 10.5.
. As a test, change your startup disk to the external drive and restart.
. When all works fine (as it probably will), change the startup drive  
back to your internal drive.
. Restart
. Install Leopard.

Perhaps there is a simpler way, but this seemed very simple to me when  
I did it.
