My late 2008 (Unibody) Macbook Pro has been a wonderful machine. Unfortunately, I made the mistake of applying the GPU earlier this year. This is the one that Apple pulled a few days later, and to my knowledge has not re-released. Since then I've been having intermittent problems with the top 1/3 to 1/2 of my screen flashing black for a split second. This used to happen very in frequently, but has seemed to get worse lately.
I've no experience with this problem in a MacBook Pro, but from your description and having seen the same problem in other machines, I'd suspect a power inverter problem. Isn't your machine still under warranty? If so, take it in to a dealer. They'll probably replace your screen.
