This sounds mechanical to me (or if the mechanics are already dialed in the best they are going to get, not measuring and putting in a value for BACKLASH.
Running on a BBB or not, same gcode. The default gcode for the 'Machinekit' logo will cut, and then you'll know. Keep in mind that just traces the letters and will cut full depth on first pass. I wouldn't try it on anything harder than pine.
