If it isn't obvious I need to make it clear that I'm a noob when it comes
to Linux so please have patience. =)
(I am quite good at googling for solutions though so I found the answer to
my own question a few minutes after posting the message. I'm not very good
at sticking to my "google first, ask later" rule though)

I managed to start machinekit by connecting with SSL from another box with
"SSH -Y 192.168.1.136" and then start machinekit from within that shell.
After I shut down the shell I tried SSH without X11 display hoping it would
have saved some settings that would allow me to start Machinekit from a
normal shell without X11 Display. That was not the case though.
How would I go about setting up the DE10 as a standalone CNC controller? I
don't have another computer in the garage and my goal was to have the DE10
as a standalone solution that starts when I power on the machine (as it's
powered from thje same powersupply as the CNC) and automatically starts
Machinekit which I can then connect to using Cetus/QtQuickVcp on a small
android tablet.

Also, any idea on how to remove that second IP on eth0?
