To invert the pins, I did two things. First, just checking that the wires were connected correctly, the level converter was working correctly, and the breakout board was acting like I expected, I used:
https://gist.github.com/GraemeWieden/11196913 to set the pin high/low and measured the voltage at the stepper driver direction pins. It behaved correctly. Then I jogged all the axes in Axis - they all went one direction.
