Is this local mailboxes (pop?) or server mailboxes with imap that the rules are moving the files into folders for? I've long seen an issue where a mail comes in to [email protected] but a rule moves it into a folder that resides in [email protected] address. This is with IMAP and folders on the server. When I reply, the from is set to the account for the mailbox the mail ended up in by rules and not the one that received it. This has long been the case (been happening to me on 10.6 and 10.7 at least since forever).
