I put the machine downstairs because a reinstall if a fan-intensive process, and this morning the machine was rebooted and everything seemed normal. To make sure I had a new OS I checked homebrew (it always complains with a new install) and yep, I had my new OS. So I slowly went to Mail. And after checking that I did not have to reimport again all my stuff (or maybe it was done while I was sleeping) I checked the Flagged folder where I found a dozen "unread" messages. I did not remember that Flagged messages were labeled "unread" in the status bar so I unflagged one, reflagged it, and even with that "unread" status everything seemed to work. So, here it is, for the time being I have a system that works seemingly as I expect it to work. That's a huge relief.
