Yes thanks it does go some way towards alleviating my concerns. It was really how either MailSteward or MailArchiver handle the “On My Mac’ emails. I do similar to you (although I use IMAP), and transfer ‘old’ mail to the corresponding folder On My Mac. If I set either of the archiving programs to check via IMAP (IE what’s on the server) all it will see is what’s left. IOW it will ignore what’s been moved to the On My Mac section.
My aim is to create a replica/mirror database using an email archiver, which can then be stored on a backup disk or off-site via the cloud. I think it is doable with some slight mods to my workflow, but it might be worth checking with the devs to get a more accurate picture of what is checked during backup.
