Setup Assistant will run if the file /var/db/.AppleSetupDone is 
missing at boot time.  If loginwindow doesn't see that file, it'll 
think this is a virgin system and launch Setup Assistant.  After 
Setup Assistnat is done, it will create that file to prevent it from 
launching again.

Did your backup program copy the /var directory and all dotfiles?
