There is a "whereis" database that may need to be updated. Normal maintenance 
routines will do it for you on, I think, a monthly basis.

sudo periodic daily
sudo periodic weekly
sudo periodic monthly


They run automatically if your machine is running at night but they can be run 
from Terminal.
