I realized that even though the synaptics driver was recognizing the touchpad, the driver was being unloaded when X started. To fix this I modified my xorg.conf to contain only the keyboard and synaptics, without any other pointer devices.
Also, changing the synaptics protocol in xorg.conf to "event" made the gtk freezing problem go away.
