Hi, I've had this problem on occasion as well and your message inspired me to look for a solution a little deeper. Usually, I'd just move it from the Junk box to my InBox hoping to train Mail to realize that it isn't really Junk mail. According to my research, it's something to do with the interaction, or lack of it, between Mail and the iCloud servers. The iCloud server is placing the message in Junk, not your local Mail app, thus the inability to mark it as "Not Junk". Supposedly, if you turn off Junk mail filtering at the iCloud site and let the Mail app do that job instead, you'll have better control of the Junk/Not Junk marking. iCloud isn't the friendliest site for VO users, so hopefully you're able to make the modification if you wish to set things up this way.
