Interesting. I never noticed that the "native" rsync is only version 2.6.9 from 2006. I use macports and the latest there is 3.1.1 from 2014.

Rsync can certainly do what you want; just specify two local pathnames.  See 
the man page for all the details and options.  For the sake of accuracy and 
peace of mind, you might like to compile the newest release from source, as the 
version included in OS X now is practically obsolete.  But you could manage 
without if needs must.

I think the native OS X utility for this purpose is actually ditto(1).  You 
might give that a look.  It behaves much like the Finder, although I don’t know 
if it follows from that that it produces the same corruption that Finder does.
