Okay.  First, when you want to select files noncontiguously for  you just 
follow the ragular procedure.  Click the sound menu open and from there, click 
join files.  There's a button which is unlabled and which, when you press it, 
brings you in to the customary browser window you're used to.  Make your file 
selections in the usual way.  Now, go all the  way to the right and click open. 
 BTW, although I think you can add whole folders at a time, I'd personally 
prefer adding files individually.

Now, the next thing you want to do is click the join button.  This will cause 
the files to all be joined together.  You will notice that the beginning point 
of each file is marked with a marker.  This is so that you can make a new 
folder if you want to and drop the file all marked up in to it.  In fact, what 
I do with my personal audio diary is almost exactly this same thing.  I take a 
bunch of mp3 files that I record with my Olympus LS-14 and join them together 
and from them, I make a single .m4a file with no markers.
