Well, my answer may seem a bit low tech but if you want to remove the apps from 
your computer and make certain that they are not reinstalled when you next 
attach your iOS device, simply delete the apps from your computer and from your 
phone, separately.  

This is to say:

1.
Make certain that your iOS device is not attached to your computer.

2.
>From within the app section of iTunes on your computer, find the app you wish 
>to remove and, from the shortcut menu, select remove/delete.  Do this for all 
>your unwanted apps.

3.
Now, remove any unwanted apps from your iOS device.  I am assuming these will 
be the same apps that you removed from your iTunes Library in step 2.

Basically, that's all there is to it.  

Now, the next time you connect your iOS device to your computer, there will be 
no apps to or from which to sync.  

Please be aware that, regardless of whether the app is currently residing on 
any of your devices, its purchase is part of your permanent iTunes ID record.

    I generally install apps directly onto my iOS devices. They sync to iTunes 
on the Mac. What I want to do now is clean out some old ones from iTunes then 
do a sync. This does not seem to work so would like to know the proper way to
