I am not certain I understand your question but, assuming that I do, the answer
is that in order for a full copy of the app to be copied from the computer to
the iOS device, it must be in your computer's local iTunes Library.
For example, every six months or so, I will manually copy the folder containing
all of my apps, to a remote drive with the time and date of the copy. I do
this for several reasons, one of which is to insure that, if my local drive
gets damaged, I will not lose the older apps that can no longer be downloaded
from the app store.
Even though I am a huge fan of the latest version of 1 Password Pro, for
instance, I continue to use the original version of the app that was released
back during iOS 6 or 7. Fortunately for me, the developers of 1 Password Pro
changed the file name and profile of the later version so that I can have both
the original version and the latest version on my iOS devices, simultaneously.
This is not unusual. Many developers, upon releasing a major new version of an
app will change its filename and developer profile--allowing for a kind of dual
installation. This is not their objective, of course. They want you to delete
the old version and use the new one but, some old-timers like me, hate letting
go of what works well. (smile)
It is no longer possible to obtain the old version of the app. Consequently,
were I to lose the actual .ipa file from my iTunes Library (while at the same
time deleting the app from my phone), all things being equal, I would forever
lose the old version of the app.
I hope this helps to clear things up a bit.
Oh, why do I continue to use the old, outdated version of 1 Password Pro?
Because, my needs are very simple and I do not need all of the new Vault
configurations, iCloud syncing, etc. In the old version, one only has to type
in a simple PIN and all of my wallet passwords are right there, easily
accessible. Given that I use Touch ID to unlock my phone and given that my
phone will auto erase if someone enters the wrong password too many times and
given that I only need to lookup passwords once every 2 months or so, for me,
the old version is just fine.

Looks like a good plan you use. I had been thinking about doing encrypted
backups and will as soon as I figure out why it does not like my password.
Here is what I am confused about. Since iOS 9, apps that one installs on
an iDevice no longer transfers to the iTunes library. Apps that were previously
installed prior to iOS 9, if they are deleted and re installed, will not be
transferred.
To take your scenario of ensuring an updated app remains accessible, if
that app is no longer in the library, what then? It may be I am making more of
this than I need to but I am or was, used to seeing all of my apps in that
library.

This is how I make certain that I always have an accessible version of all of
my important apps.
Now, in terms of restoring a device:
1.
If you elect to restore your iOS device from an encrypted iTunes backup, all of
the passwords, network settings, and iTunes Library apps will be restored to
your device.
2.
If you elect to restore your iOS device from a non-encrypted iTunes backup,
only the general settings along with a list of all of your previously installed
apps will be restored. By merely restoring the list of your currently
installed apps, this means that, assuming you are connected to WiFi, the latest
version of each app will be downloaded from the App Store, directly.
3.
If you elect to restore your device from an iCloud backup, as in the item
above, each app will be automatically downloaded from the app store, directly;
meaning the latest version of the app.
Please keep in mind that I am writing this based on my personal experience,
only, as of the last 3 months or so.

It took a while for me to clean up a mess I made. Then today I realized
that there were in fact some apps (the more recent purchases) that never
transferred to iTunes.
Its bizarre because in researching this, I have found that Apple no
longer supports the transfer function in iOS 9 and iTunes 12.3. I found no
remedy for this. I probably could address this by enabling automatic downloads
but at this point, I am leery of it for I do not know what all will return to
my iTunes..
So now I I have to wonder if I ever need to restore my iDevices, what
will actually be restored.
Its bizarre because the tranfer option still resides on the iTines file
menu.

attach your iOS device, simply delete the apps from your computer and from your
phone, separately.
This is to say:

wish to remove and, from the shortcut menu, select remove/delete. Do this for
all your unwanted apps.

I generally install apps directly onto my iOS devices. They sync to
iTunes on the Mac. What I want to do now is clean out some old ones from iTunes
then do a sync. This does not seem to work so would like to know the proper way
