Scott: I have had the same experience with applications. Sometimes it's a matter of configuration, but usually certain apps just aren't 6 friendly for whatever reason.
When I first got native 6 I tried a little experiment and turned off 4 entirely just to see whether I could do what I do entirely over 6.
