Hi,

You can set Time Machine to back up all your connected HD's to multiple HD's.  
The limitations arise with respect to more granular configuration.  For 
example, if you have your Mac with three connected HD's where only the Mac 
itself and one external HD are your production drives, you can set Time Machine 
to back up both these drives to the other two drives.  Time Machine will backup 
to one, then the other, then back again as each Time Machine action is 
completed.  You cannot though, set the Mac to backup to one and the external to 
back up to the other.  There are also limitations in that you need both backup 
drives in this case to be large enough to handle the backup on their own as it 
does not share the backup across HD's, it simply alternates between the drives 
when backing up.  If you have a network storage device Time Machine can be 
configured to backup to that drive automatically in the background so you don't 
even have to worry about things being physically connected.
