Do you still have this email account active on your Windows machine? All folder are sorted correctly on my Windows and also on the Mac using IMAP. I am not using smart folders.

At the top of the mailbox list are the standard folders; inbox, sent, trash. Below the smart folder are my 3 accounts and within each all boxes are in correct order.

So they do appear to be correctly connected to a single account. I wonder if there is somewhere that sorting is being treated as in groups, and via creation date rather than alphabetical?
