Dear Paul, I also register this behaviour both on sierra and on Catalina. Mostly, these system dialogues are not that important but occasionally they are. The way I explore them to act upon the ones that are important is to invoke application chooser menu. Only then will you be able to arrow down the list of these windows and one of them will be system related. Expand them if you need to with right arrow key and vo=spacebar or return on the ones that are either system alarms or notifications or something else calling for your attention.
If you don’t find anything interesting - as some of these windows are empty, escape will get you out of the application chooser menu.
