I think if it is in the MenuExtras area, it is running. Once you have gone to MenuExtras, and put focus on Encrypt.me <http://encrypt.me/>, I assume you do a VO + spacebar to activate the item. Once you have activated the item, use VO + right/left arrow to navigate the interface. When you have located Settings, press VO + Spacebar to open the menu, and arrow down to Quit. If that doesn’t do it, try restarting your Mac.
