Some mailboxes can't be deselected because their special or system mailboxes. Change what those mailboxes are in Mail settings under "Mailbox Behaviours".
Or maybe it's that you've unselected too many mailboxes (you can't have none). Select the ones you want before deselecting the ones you don't.
