The account the alias is associated with will be sharing the mailbox behaviours with the primary address on that account. Make sure you’ve not got a local “On my Mac” mailbox selected. You can see all the accounts under the Accounts tab in Mail Settings, and you can expand the mailbox list to see every mailbox in every account. Try to locate your sent mail.
