The thing you need to do is to highjack system audio. In your sessions table, you'll see system audio. set the input to Sound Flower 2ch. Now, high jack it Also, you need to rout Skype's input to Sound Flower 2ch. Now, to put your voice back in to it, Highjack quick audio record session and select your microphone for the source.
