Right,

But when you get to the source type, system audio is selected in the pop up 
menu.  To get to sound flower, you must select audio device from the pop up 
menu then you can choose sound flower 2ch.  When this is done, system audio is 
replaced in the session table with sound flower 2ch.  Is this the desired 
result?
