Hi, I don't particularly care for this behaviour either so I did some research. The method Zack mentioned in the General System Pref works great although the first time I unchecked that box, it did not do what it was supposed to. I had to also change the number of Recent Applications in the General System Pref to "None" before it was applied properly. I've since changed the Recent Apps back to 10 and Safari does startup with my Homepage instead of the previous window thing.
One other method you may wish to use is cmd-option-q. This key combination quits the given app and discards the windows. Note though that if you have the "Recover Windows" option in General System Preferences unchecked, cmd-option-q will behave in the opposite manner. That is, it will actually keep the windows noted and open the windows upon startup instead. Hope this isn't confusing.
