Hi,

I'm guessing then, that your Macintosh HD is not set to be shown on your 
Desktop.  You could then either access the Macintosh HD from your Sidebar of 
any Finder window or press cmd-comma when on your Desktop and checking the box 
to have the Hard Disks show up on your Desktop.  I prefer it that way anyway.

With respect to copying your complete Applications folder onto an external 
drive, as long as you're just using it as a backup location, I don't see any 
problem.  If you plan on using that folder as a location to launch apps from 
then you'll likely see issues.
