Thee is no way to customize the Mountain Lion install through the setup.  
The only choice you get is to pick a destination for the install.  It is not 
like previous versions of the OS where there were other options.

    No, the EFI is not technically a partition, though it will appear as one in 
Disk Utility if you view the GEt Info window for your system disk.  It should 
not be tampered with.  It is created during the installation and contains 
firmware information for your Mac.
