What type of email account is it you're using? Gmail? iCloud? Some other IMAP 
account? I think the problem is going to be related to selecting the right 
folder/mailbox to use as your archive folder/mailbox. This is important to get 
these working properly and syncing across different devices. Once we have this 
sorted out then we can move to the next step of how to get the messages there.

In the mailbox list you'll see, at the top, your special mailboxes. These will 
include inbox, drafts, sent, trash, archive, etcetera. Assuming you have more 
than one mail account, when each of these are expanded you'll also see your 
individual accounts below each one. Then, below all these special mailboxes are 
your email accounts. Each one can expand to show you all the folders associated 
to that account. Under the relevant account down in this bottom section can you 
see any folder/mailbox called Archive or something similar?

Yes, I was talking about email messages. I don't have a specific mailbox set to 
archive. What I have been doing is pasting individual email messages from 
various mailboxes into my archive folder. It's the same folder, but what I find 
strange is that when I land on an individual message, some of them say on my 
Mac after the name, and some of them say iCloud after the name. I am wanting  
these message to go to iCloud.
