Ahh, I understand now. Yes, that would have been a problem. The archive folder groups together all the archive folders from all your accounts, including On My Mac.
A much, much easier way to move messages to your archive folder is to simply press COMMAND-CONTROL-A. If you do this while a message in your iCloud account is selected, it will automatically move the message to your Archive folder in iCloud. Alternatively, a middle road would be to open the context menu with VO-SHIFT-M, go to the Move to sub-menu, and select the archive folder under iCloud. Except, of course, if you want to copy the message to archive instead of moving it, in which case choose the Copy to sub-menu from the context menu.
