EG always rotate to landscape, then make them portrate.
That should get around the bug for your version.

   -rotate 90> -rotate -90

Did you check the output from identify for 'canvas info'?
You did not answer this question.
That is 

  identify image
    image  actual_size   canvas_size_&_position  image_type...

Is the canvas size is present and different to the actual size, then
that would be the cause of your problem.  Note JPPG does not save canavs
info so you may need to add a -dentify option to the command line
to check it at the point of rotation.
