I would always expect it.  Even if you worry about
deletion, I simply do not see how moving to another folder
or resetting flags could be interpreted in any way except
as applying to the original msg.

But I can see the concern: if someone would be surprised
by deletion applying to the original msg, that would
be bad.  So a question: what is practice among other
email clients?  My primary experience was with pine,
in which a delete was a real delete.  I was never
surprised by this behavior: it made sense. Therefore that
remains my expectation.  Are there other email clients
that do not behave this way?

As for how to implement, I think the following would
be very reasonable from a user's perspective.  Under
Miscellaneous in prefs, include an option to have
deletion from a virtual folder delete the original
msg.  (This shd apply equally to moving, resetting
flags, etc).  Make the default the "safe" one.

But I just realized I probably misunderstood you.
You were probably saying that allowing this option
is not easy, so that what I suggest is not very
reasonable from a programmer's perspective.
