Is it copied to the destination folder if you select it in the Sent folder
manually and do "Message|Apply filter rules..."?

I don't think so neither, but enabling this option allows you to see
debugging messages coming from Mahogany, so that you can check what happens
when you press Ctrl-Shift-C ("check for new mail") for example.
