I see the following, probably related, problem here:

1. Set up a filter chain so that incoming messages are moved from (e.g.)
   the POP folder, to Inbox, then to another folder.

2. Make Inbox (the intermediate folder) the current folder. Suppose it
   has n messages in it.

3. If a message comes in and is filtered through Inbox to the
   destination folder, Inbox is marked as containing n+1 messages and 1
   new: the fact that the message did not stay in it is not taken into
   account,.

The Inbox folder then has blank lines at the end (where the message was
inserted during filtering), but no dots or question marks. If the folder
is closed then re-opened, its status and display is correct again.
