Did you consider having your own subfolders within mahogany itself? This is
possible and you even can move your incoming mails there automatically
using filter rules.
Storing mails outside mahogany (as text files) is a heavy load on the file system
because you need a file entry for each (small) message. This is very wasteful, and
I think this is one of the main reasons why message stores exist at all.

Could it be that you want to have a shell extension, like the zip utility or the 
TortoiseCVS,
that treats a mahogany message store like a standard shell folder? This of course
could be done, but I think this is a different approach than mahogany took. 
Mahogany is inherently cross platform and therefore I think it needs to have 
a built in GUI. What you are requesting instead would be using the GUI of
the operating system instead.
