By default Mahogany uses mbx as local storage, and those aren't mbox files. (Mahogany also calls these "traditional unix".) I've got bitten by this too (more than once) because fetchmail/procmail uses (also) mbox and not mbx. So from the point of view of mahogany procmail destroyed its mbx-files again and again because it appended in mbox-format. To changed the format create new mboxes (not using the wizard) and tell mahogany to create mbox. Then copy the messages from the mbx-folder to the mbox-folder.
