Unfortunately Exchange does not support so-called custom IMAP keywords. This means that tags can only work locally. This is also true for colored flags. Only “Flagged”, “Seen”, and a few other standard keywords can be synchronized.
My recollection is that the colored mails in Thunderbird were maintained, which means it should be possible (at least I hope).
