I think the state of each mailbox should be saved, and a search should in effect use a virtual or temporary state that doesn't affect the state of the actual mailbox.

By the way, the same issue happens when doing a search and then closing the search. For example, in a mailbox, clicking the From creates a search of messages with that From. When you click "-" to close the search, it loses which was the selected message and one has to scroll down to the bottom.
