It's possible that a recipient's MUA could 'know' about this
convention and would be able to deconstruct it, possibly with the
goal of discerning the email address of the actual author. In an
attempt to regain some of the filtering and organizing benefits that
can accrue from having a consistent email address identifier.
Even if that's the case, then if MUA sees two things that look like email
address in the From: field, it should ask the user to which one should the
reply be sent, and not arbitrarily picking one of them (and the wrong one,
to be worse).

That's a human factors (usability) issue, not an email standards issue.

The basis for making and justifying appropriate, specific usability decisions is not nearly as straightforward as any of us might wish, but such is the nature of human cognition and behavior, and social context.
