Hi Bryan, "Can't click links" problem: Does he mean external links like a link in a email? If yes, does he use Firefox as his default web browser? Some Firefox versions have problems opening external links. To find out if it's the browser or Mailplane, switch the default web browser to Safari.
"Popup windows" problem: I assume he's meaning the Growl notifications. They can be disabled in Preferences > General > Notify messages with Growl by setting the menu to "No Account".
