This sounds like a nice extension. 


For notifications and the unread message counter you can choose either 'Inbox', 
'Priority Inbox', or a custom label. You'll find the setting in Preferences > 
Accounts.


Possible solution:
Gmail allows you to assign multiple labels to a conversation.

Say you create a new label called 'important' and set it as your 'Custom label'.
Add more Gmail filters to assign the 'important' label to the same messages 
that skip the inbox. 
In other words, all conversations that need your attention get the 'important' 
label.
