I haven't used IIS so can't comment on whether it works or not. However, I suggest you do some debugging to determine what queries are being sent. Make sure they go to the correct URL. Test the URL outside Mapbuilder.
Have a look at the Mapbuilder debugging page. http://communitymapbuilder.org/display/MAP/Debugging In particular, you probably want to look at FireBug.
