MapBuilder now uses Proj4j for reprojecting data. You do not have to add EPSG definitions any more, because those will be fetched from http://www.spatialreference.org automatically. If this does not work for you, there is probably something else wrong in your config. In that case, please send your config (or maybe an url to your application), so we can see what we can do for you.
