I'd forget about trying to port mg-desktop to (Android?) Java, because that requires being able to build the entire MapGuide/FDO stack against the Android NDK before you could even think about wrapping the whole thing in Java/JNI, which is to say the least a monumental task.
I'd completely go the HTML5 route for this type of application.
