Aaron, What version of MI are you running? In 7.0 I generally open the GeoTiff as an image file and register the image. For whatever reason MI dosn't seem to pick up on georeferenced tiff images right away. What I do is open the associated projection file and input the coordinates of the corners into the image registration workflow.
Dirty but it seems to work. If the image isn't loading at all I would suggest that you use a secondary program to make sure the file isn't corrupted (Ie. Adobe Illustrator, Multispec, OpenEV.
